You can drag items around on the Programs menu. New programs add their folders at the bottom.

If you want to re-arrange everything in alphabetical order right-click anywhere on the menu and choose Sort by name.

You can do the same in Internet Explorer.  Open Internet Explorer, click on Favorites (at the very top), right-click anywhere on the menu and choose Sort by name.
